Clean up documentation section of repo

When adding documentation for Species-Web post processing, I realized the documentation section of this repo is a hot mess. I would like to clean it up, with @FedorSteeman's blessing. (We can work together or I can do it by myself.)

I talked briefly with Fedor about this possibility and he's on board. We even floated the idea of creating a new dassco scripts repo for all the non-Digi App scripts and documentation because it doesn't really make sense that they're all together at this point.
