Feedback from Chrome App Store:

I was wondering why this extension would need the above permission to function. I would think only the 'extension/app/theme management' permission would be needed. I'm a bit paranoid about these sorts of things. Thanks.

It looks like we can stop Chrome App Store from showing that message if we stop using 'tabs' permission which seems possible.
